For many peeps, mission running is a big business and career. While some might laugh at the amount of money and resources some of us put into mining and production, others might find such vast investments into fancy mission mods excessive. Depends on how seriously you take your job IMO.
I liked the Megathron so much for level IVs that I went and bought a Navy 'Thron. And it was worth it.
With good skills, all level IV missions are quite doable in a Mega.
For tougher missions that might challenge your tank a good deal, this does the trick:
x7 350mm protos (you can try tech II but good luck finding the CPU for them) x1 100mn II afterburner - use it to keep distance between you and your targets. x1 electrochemical cap booster - 4 cap booster 800s and 4 in your hold. The most underestimated mission and PvP module in the game. Cap boosters put the Mega on steroids. x2 cap recharger IIs x1 large armor repairer II x6 named or tech II hardeners. CPU restrictions, even with maxed out CPU skills, mean you will likely have to replace some of the tech II hardeners with named instead. x3 thermal and x3 kinetic hardeners will usually get you around 85%-89% resistances, meaning Guristas are a breeze when multiple Ravens are torp-spamming you for a whoppin' 70 damage. Knowing that the Megathron's primary weakness is its cap, the key to using it for level IVs is insane resistances. This means much reduced activations for your armor repairer, since this will eat your cap faster than anything. During certain missions - such as the last stage of Vengeance or Angel missions where the rats are dealing multiple damage types - your cap booster will feed you long enough to kill the heavy damage-dealers.
If you've got advanced weapons upgrades trained up to a nice level, this set-up rocks for getting missions like Ganza done very quickly:
x7 425mm prototypes. Mix some of these up with carbides as well, since carbides demand the least amount of CPU for this calibur. x1 100mn II afterburner x3 cap recharger IIs x1 Large Armor Repairer II, x6 hardeners. If you got nice skills and know your missions real well, replace 2 of those hardeners with either some magnetic field stab IIs or power cap relays.
Nice thing about this set-up is that you don't have those massive cap boosters eating chunks of your cargo (after next patch this won't be as big of a deal though). You can cram your hold with 6000+ rounds of ammo and get Ganza done in an easy 2 hours or so without any reloading trips. The 425s won't hit the cruisers as well as 350s since their tracking sucks, so your afterburner is quite helpful in keeping the distance to hit them. If you're like me though, ignore the cruisers with your rail batteries and let your drones take care of them. 425s tear up those BSs quite rapidly.

If you end up having as much fun as I do using the Mega for level IVs, get a Navy Thron - best investment I ever made. Heaps of extra HPs, the cool, black paint-job and that precious extra lowslot that makes an impressive difference.
